Canonical issue

Closes #2328

#2328 covers three kinds of leftovers: archived folders, deleted-backend Python stubs, and docs tied to removed systems. #2557 (archived folder), #2560 (obsolete docs) and #2565 (deleted-backend stubs) together cover all three, and all three carry this closing keyword. docs/knowledge_prototypes is the only archived folder left on main. This PR covers the archived-folder part.

Outcome

The unused docs/knowledge_prototypes/ tree is removed, and the repository no longer refers to that path.

Scope

• Included:
  • Delete docs/knowledge_prototypes/ (139 files).
  • Drop the Dependabot uv entry for mcp_youtube-0.2.0 and its workflow test case.
  • Drop the npm lock snapshot expectation and the TECHNICAL_NOTES.md security test that existed only for this tree.
  • Remove the default knowledge-database path. Callers of deduplicate_knowledge.py and automated_orchestration_scheduler.py pass --path.
  • Drop the two deleted requirement paths from the NumPy license review note. requirements.txt stays.
• Explicitly excluded: backend stubs and obsolete docs (chore(audit): delete zero-importer Python modules and dead backend imports #2565 and chore(audit): delete unreferenced docs (root duplicates, removed-backend era, binaries) #2560).

Risk

• Risk level: low
• Failure mode: a maintenance script that relied on the deleted default database path now requires --path.
• Rollback: revert this commit.

Verification

Local, on this head:

• rg --hidden --no-ignore -g '!.git/**' knowledge_prototypes finds no matches.
• python3 -m pytest on the five affected unit modules: 34 passed (-o addopts='' --timeout=120).
• Frontend lint passed in CI. The frontend test failure is in home-sell-surface.test.ts and does not touch this deletion.

Production evidence

Not applicable. This removes unused prototype docs, a Dependabot directory that no longer exists, and tests that asserted that directory. No production runtime path changes.

Reviewed head fe4872d before merge:

• Scope: 139 deleted files, all under docs/knowledge_prototypes/; 7 modified files only drop references to that tree (dependabot uv entry, its test case, npm-lock snapshot expectation, TECHNICAL_NOTES test, NumPy license note).
