Upgrade Atomic to the stable 0.9.54 release - #746

Moves the Atomic harness from 0.9.53 to the stable 0.9.54 release. Versions. catalog:harness pins `@bastani/atomic` 0.9.54. The lockfile resolves `@bastani/atomic`, `@bastani/atomic-natives` with its platform packages, and `@bastani/pi-ai` at 0.9.54, with no older `@bastani` package left. Nothing else in the lockfile moves. What changed in Atomic, and what it means here. 0.9.54 ports upstream pi fixes after pi 1.4.0: package refresh and installs, case-insensitive Windows paths, start-up in a deleted directory, capped exec output, OpenRouter Anthropic aliases, Zhipu usage-limit retries, and SDK summary auth. An atomic Planner runs Atomic in process; none of these needs a code change here, and the harness tests pass unchanged.
