Upgrade Atomic to the stable 0.9.53 release - #745

Moves the Atomic harness from 0.9.52 to the stable 0.9.53 release. Versions. catalog:harness pins `@bastani/atomic` 0.9.53. The lockfile resolves `@bastani/atomic`, `@bastani/atomic-natives` with its platform packages, and `@bastani/pi-ai` at 0.9.53, with no older `@bastani` package left. Nothing else in the lockfile moves. What changed in Atomic, and what it means here. 0.9.53 shows a subagent task's own extension statuses on its detail and transcript pages, and updates the bundled @hono/node-server to 2.1.5 for GHSA-rmxm-3fg6-px4f. An atomic Planner runs Atomic in process and uses neither the task pages nor @hono/node-server's static serving, so its behavior doesn't change and no code changes.
