Suggestion from user that the diagram design leaves too much empty room between nodes and edges, but also inside boxes where the text could be bigger.

I would de-prioritize aesthetic goals like this one for now. It would be hard to resize them all since curators create the node locations.

I agree, this is not a critical issue. As you raised, node to edge distance is up to curators, there's very little I can do there.
On the node labels though, it's true we used to have a dynamic font size which would let more or less text go in the node as you zoom in, and we removed this feature to make things more stable looking. To be honest I find it more annoying than helpful to have an ever changing font size depending on the zoom level, I find it simpler and more straightforward the way we are doing now.
That being said, if it becomes a big issue, I can try to replicate similar behaviour to what we had in the previous pathway browser regarding labels
